Yes, your scope is mounted on the action, not the stock but taking the barreled action out of the stock and putting it back in can effect the point of impact, espically if you have a stock that is not pillar bedded. The different torque of the screws, etc. can change this. Minor usually, but it can change.
If you have metal to metal contact such as pilar bedding and you are careful to torque the screws back as close to the way they were as possible, it won't change.
I experimented extensively before starting to use a short gun case and found that MOST of the time, there was not change.
