We are planning on a bare boat charter to either juneau or ketchikan next summer in late july or early august. Any advice or recommendations would be appreciated.

I see the replies have been scarce. 
Okay, well let me recommend Juneau them, if you can manage to get down to Gustavus or Hoonah.
Personally, I'd recommend Craig, on Prince of Wales Island. Better protection from the weather, despite the fact it's located on the west side of the island.

I haven't fished Juneau but have spent extensive time in both Ketchikan and Craig and of those 2 would definitely recommend Craig, might want to check this site out, http://www.alaskarentals.com/cost.htm, good luck.
