I do believe that you would have to pull a vacuum on the pipe first to draw out the oxygen then fill with nitrogen.
I'm no expert, just an ex aircraft mechanic.

CO2 can still cause rust. Better to purge it out with nitrogen, argon, or other inert gas. Put a vent on either end and blow the gas thru to sweep out all the air.
Brownell's sell the vapor phase inhibiting (VPI) crystals industry uses to prevent rust. RIG is still about the best rust preventative grease around or you might be able to find some cosmolian (spelling) from some surplus outlet.
Unless you want to get into the containerand reseal I would use cemented end caps. Threaded joints are never a 100% seal - just the nature of a threaded joint.
